What happened with Morrowind during the second era?

At the end of the first era and 80-year old war, the tribunal, emperor reman III and his son prince Juliek are trying to negotiate for peace. However the emperor and his son were killed by the Morag Tong. The potentate became the new ruler of Tamriel or at least that piece of land.
I don't know what the potentate did with Morrowind? Did he leave Morrowind alone, was there an agreement between the potentate and the tribunal?

It doesn't say much except for a war with Akavir and tiber septim who came to morrowind.
My question was more specified to the end of the 80 year old war. How were the relations between cyrodiil and morrowind?

References have been made to Tiber Septim's reign being the "end of the Tribunate," which has been confirmed as referring to the independent government of the Tribunal Temple. Though this does not necessarily rule out the possibility that the Potentacy controlled Morrowind after the war, it certainly does suggest that the Tribunal had an independent government from 1E 668 straight through to 2E 896
