I think it would be cool to treat the different waters throughout PTR similar to the regions on land - by that I mean that having one or two different unique flora types per major river or sea would be really cool. For example, the Smear Algae was made by Fluxbender specifically with the intention of cluttering the Thirr, and Eyestars would fit the purpose equally well. Similar small underwater additions could be included once TR reaches the Padomaic coast, perhaps to be shared with the Padomaic Isles project, as uniquely Padomaic Ocean underwater clutter.
That cave could do with several torches in main corridor. As is there are two bandidts standing in pitch darkness. Same in Marisanibal, Deep Caverns cell, right after entry from Marisanibal, Supply cell. There is a room with catwalk a ladder down without single lightsource.
In the final Ando TG quest, if you found Vilungil's ledger before speaking with Vendicci about "follow the money" topic, the same topic isn't available for Vilungil until you read the ledger again.
Difference between Hlaalu guard armor, especially in Ando and Narsis, might be confusing for players. A solution is to add a new dialogue entry in "Morrowind lore" topic explaining that.
When using Dovres Salvi's 1gp boat trip into Roa Dyr's canals, the stairway up and to the right from the travel destination has an invisible wall running diagonally towards the top of the stairs. You are forced to jump over this invisible obstacle to ascend the stairs. I can't tell if its a problem with the object itself because this ramp and another with the same bug both ascend west, while the same stair object mirrored and ascending east does not have this collision issue ocurring.
