Joining the 6th house means altering things in Vvanderfell, which is forbidden and punished with the sentence of death. The criminal shall be executed by the local Thor arch-priest who goes among the mortals by the name of Dexter and wields his mighty warhammer.

Seriously now, TR's policy is that Vvanderfell, Mournhold and Solstheim remain unaffected.
As for joining Mr.Dagoth, there are 2 mods available that make this possible.

Wasn't the whole point of bolt ons to be optional parts of TR that do/might effect Vvardenfell/Mournhold/Solstiem
