I recently discovered the existence of the Necrom vault under the Fane of the Ancestors in my current playthrough. The ordinators say I need to get a key to get in so I checked the construction set for where the keys are. Only one seems to exist in the world right now and it's on Athelyn Savil. Is there are a legal way to obtain this key or the others?

You need to load TR_Factions for the other two to appear

Ah, I see that the other two are added to other Temple leaders, but I don't see a dialogue or script that allows you to obtain the keys from the NPCs. Are you supposed to pickpocket them?

I think so, at least for the present. Why is the developer who is most heavily involved in the Nectrom temple stuff. He has a temple questline that he's conceptualizing and I'm guessing it's going to involve getting the keys some other way. But Why is currently on a hiatus, so you might have to wait a while.
